Among the dominant markers, the use of ISSR (Inter simple sequence repeat amplification) has proven itself as a fast
and reliable system that can be used in the paternity and diversity analyses. It is extremely useful in applications from
population genetics to systematic. It uses universal primers, being so, recommended to evaluate diversity in populations
where there is no previous genetical knowledge. As no former studies were found for the Sea Horse (Piscis, Syngnathidae, Hippocampus) in the northern Espírito Santo state mangrove areas, this marker was therefore used to evaluate their
diversity in these populations. The best primers were selected out of 89 initially used, analyzing the band results produced after a Polymerase Chain Reaction. The primers selected were – UBC 808, UBC 809, UBC 811, UBC 818, UBC
825, UBC 825b, UBC 828, UBC 835, UBC 836, UBC 840, UBC 841, UBC 842, UBC 850, UBC 851, UBC 855, UBC
856, UBC 857, UBC 858, UBC 860, UBC 862, UBC 864, UBC 866 e UBC 880. The chosen annealing temperatures
varied from 50.7 to 60.0 ºC, depending on the marker. The establishment of a standard protocol ISSR marker was successfully made. Now it is possible access the diversity among Sea Horse populations from north of Espírito Santo state.
